It is because the default setting is to use the Windows MCI WaveOut sound driver, which is faster, but is more prone to system activity (which causes the crackles/pops). Please set the Default Sound Device instead, which is smoother, but more system-intensive.
I tried it yesterday but didn't work. opened the emulator today to have another try and the sound was fine without changing the settings. Are the settings only effective after exiting the ccs64?

Yes, after exiting CCS64, the settings get saved, then are retained for future sessions.
